Alright, so with some coaching from Jake I managed to encode a subtitle track into my MP4 from XMKV using another tool. I don't think Jake is too keen on implementing the method though, for one very large reason.
In order to hard encode subtitles, you have to re-encode your video; and with the optimal settings the process
effectively halved the resolution of the movie
I was trying to use. If you don't care about losing your resolution [aka you just want subs on your fricken Naruto, thank you very much], then maybe I can start talking to Jake about a method to implement this in XMKV.
Otherwise, if you still want your HD content - subtitles will not work.

What about non-optimal settings to keep the resolution? I don't care if it means it takes 5 hours longer, it'd be worth it to some people.

Optimal settings = highest video encoding options. It could be I'm using the wrong apps, but I can not get this to work yet.

No news is sometimes good news. Phil seems to have gotten a reliable method of recoding subs into standard def (720x480) and lower MKV's. We're currently working on the problem in a new branch build and will hopefully have something to report in the near future.

The new branch build will receive some active development near the end of May 2009. The first release will probably not have subtitle support but the changes to the XenonMKV flow process should make adding subtitles a more attainable goal.

i think there are some tools for OSX to add subtitles to a mp4 without reencoding.
check macupdate.com!

you can use another program to add subtitles to your mp4. its called gotsent and is similar to what xenonmkv does--convert mkv for xbox 360 and ps3.
